I just wanted to write to you, that I found the answer how your system operates.
I did some research, and saw, that there is no “correct" way to do this. It is up to tournament organisers what system they use.
For example, in World Cup 2018 in Russia, they first look at goal difference within all group matches and if two or more teams are even, they look at points and goal difference only within the subgroup.
But in Champions League, they do it differently. They compare teams in subgroup and if two teams are still even, then they compare only those two.

When I saw this, I quickly realised, that your system uses exactly the same approach :-)

let me correct the last point.
Krka and Zvijezda have both 2:2 Points in the subgroup of 3. They now form a subgroup of 2. Since Krka won against Zvijezda, Krka has Pl.2 and Zvijezda has Pl. 3.

In group B, NK Sava, NK Krka zeleni and NS Zvijezda have 6 Points.
Next criterium is direct comparison. Here the three teams are considered. All won one of the matches, hence all three have three points - still same placement.
Next is goal difference, still in this small group of 3.
Sava has 3:3
Krka has 2:2
Zvjie has 2:2
Hence: Sava Pl.1
Krka and Zvjie have still same placement. Goal Diff and num Goals is equal.
Now, the algorithm takes again all the results, including against MNK Izola, into account.
From that, Krka should have Pl 3 and Zvijezda Pl 2. Anyway, please let me double-check this case before I come to final verdict.

today we ran a tournament (on your system, of course) and had an interesting situation regarding group ranking for which I would need some more info to understand (for next time).
This is our tournament:
Applied rules:
Points, Direct Comparison, Goal Difference, Amount of Goals
My question #1: What is the difference (in practice) if we select option “Direct comparison considers goal difference and own goals” or not?
The problem was in group B, where 3 teams had 6 points.
In direct comparison, they beat each other, still no winner:
NK Sava : NK Krka zeleni = 2 : 1
NK Sava: NŠ Zvijezda (BiH) = 1 : 2
NK Krka zeleni : NŠ Zvijezda = 1 : 0
Next rule is Goal Difference.
My question #2: Does the system takes into consideration only matches within these 3 teams or all matches in the group?
a) If only matches within these 3 teams
NK Sava = 3 : 3
NK Krka zeleni = 2 : 2
NŠ Zvijezda (BiH) = 2 : 2
NK Sava would be the winner here. And other two teams still equal.
b) If all matches
NK Sava = 5 : 3
NK Krka zeleni = 3 : 2
NŠ Zvijezda (BiH) = 5 : 2
In this case, NŠ Zvijezda (BiH) would take first place, NK Sava second and NK Krka zeleni third.
c) The system (Meintournierplan) has ranked these three teams as follows:
1. NK Sava
2. NK Krka zeleni
3. NŠ Zvijezda (BiH)
My question #3: What is the logic used by the system in this situation that results in this rank order?
